I don't think it is reasonable to automatically checkin all
changes in /etc immediately after a system upgrade, esp if
there were conflicts about changed config files. Sorry to say,
but this is a bad default (set in /etc/apt/apt.conf.d/05etckeeper,
AFAICT).
