BTW, while checking debian/rules to check if you're using dh_python3
(you really should) and I can suggest "examples" in
debian/python3-biom-format.pyremove file to fix it, I also noticed f.e.:

• PYBUILD_AFTER_INSTALL_python3 - please do not invoke dh_numpy3 for each
  supported Python interpreter. Invoke it only once.
  Hint: --with python3,numpy3 will enable both dh tools.
• PYBUILD_BEFORE_TEST - you can create debian/pybuild.testfiles file
  with a list of all needed files and pybuild will take care of copying
  and removing them at the right time. Note that you need to list all
  needed files as defaults (tests dir?) are ignored when this file is
  present
• is PYBUILD_DESTDIR_python3 and examplepkg really needed?

We believe that the bug you reported is fixed in the latest version of
python-biom-format, which is due to be installed in the Debian FTP archive.
