In the "Change to:" box on the top only one level of folders ist listed. For
instance mine shows INBOX.MaybeSpam but not INBOX.Linux.debian-devel.

I think that's intentional. If you click the Folders icon and then expand a
folder by clicking the triangle next to it, you'll find that the "shortcut
list" follows and shows the same folders. I can agree that this behaviour is
very non-intuitive, though. Presumably, the idea is to avoid sending the full
list of folders and subfolders with every page. Although that isn't a big
problem in most environments today, one of the goals of Prayer is to be as
lean as possible.
