When starting the nautilus file manager from the GNOME Shell or from a gnome-
panel, the startup notification remains active, even after the file manager has
started. In GNOME Shell this can be seen as the spinner being active in the
GNOME Shell's top bar, in GNOME panel, a second "phantom" Nautilus enry remains
active in the window list until the startup notification times out.

Could you please still reproduce this issue with newer nautilus version
like 3.8.2-3 ?
